David Levinson (Jeff Goldblum) e la dottoressa Catherine Marceaux (Charlotte Gainsbourg) sono incaricati di ispezionare l’unica navicella aliena che riuscì ad atterrare durante lo scontro e si rendono conto che l’equipaggio era riuscito ad inviare un segnale di soccorso, prima che l'astronave madre fosse distrutta. Mentre l’ex presidente americano Thomas Whitmore (Bill Pullman) e il signore della guerra Dikembe Umbutu (DeObia Oparei) dichiarano di aver strane visioni sul futuro, una piccola navicella si avvicina pericolosamente alla stazione spaziale lunare. Contro il parere dei suoi superiori, il pilota Jake Morrison (Liam Hemsworth) contatta Levinson e Marceaux, convinto che possano sventare il prossimo tentativo di invasione aliena. Questi ultimi, tuttavia, conoscono ormai i punti deboli degli umani e non hanno intenzione di essere sconfitti una seconda volta.
