La seconda stagione riparte dal tumultuoso finale della prima, con Lyra (Dafne Keen) sconvolta per la scomparsa del suo migliore amico, ma al tempo stesso determinata a seguire Lord Asriel (James McAvoy) nello sconosciuto nuovo mondo verso cui lui ha aperto con successo un ponte, con l’obiettivo di portare avanti la sua ultima missione contro l'Autorità per creare una nuova repubblica. Lyra arriva nella misteriosa città abbandonata di Cittagazze dove incontra Will (Amir Wilson), un ragazzo del nostro mondo che sta scappando da un passato travagliato. Insieme, Lyra e Will scopriranno presto che i loro destini sono collegati da una profezia su una ragazza e un ragazzo che salveranno il mondo. Ma il percorso dei due ragazzi è costantemente ostacolato dal nefasto e onnipotente Magistero. Nel frattempo, la signora Coulter (Ruth Wilson) continua con feroce determinazione la sua ricerca di Lyra per riportarla a casa con ogni mezzo che si renderà necessario.
